It was indeed a very foolish move, but at the same time understandable.
Since that was a lot of money they needed to invest into purchasing them.
It is a complete downer because now we get no more Banjo-Kazooie on future Nintendo home consoles.
There's still hope for the handheld market, however.

Yes, RARE pretty much got the boot from Nintendo. Nintendo only owned 49% of RARE, whereas the remaining 51% was RARE alone. RARE wanted to sell their remainder for about 300 Million, but Nintendo didn't want to pay it off. So Microsoft bought the 51%, and then Nintendo came to a decision to sell the rest of the 49% to Microsoft. So now they own full rights to the entire company.
Another reason is the low sales and high cost of later Rare games, and the decline in quality. Nintendo saw nothing in the production pipeline that was worth purchasing the rest of RARE before Microsoft bought them.
